The short answer
The supplied menu only lets SQ Remap switch between L3/LS and R3/RS while Button Rhythm is enabled. With Button Rhythm OFF, the selector is intentionally gated.
Rift — our #1 2K27 Cronus Zen script.
Rift keeps a normal-shot shortcut available alongside its manual rhythm system.

Navigate to Button Rhythm and read its toggle before trying SQ Remap again. The shortcut exists to preserve a normal-shot input while physical Square/X is being used for rhythm shooting. It is not a general-purpose controller remapping screen.
Understand the Auto Green swap
When Button Rhythm is ON and the normal-shot shortcut is assigned to R3/RS, Auto Green moves to L3/LS. Otherwise its usual bind is R3/RS. Record both functions after changing SQ Remap so you do not press the former bind expecting the former action.
Do not stack assumptions from another controller profile
External controller remaps can alter the physical inputs before Rift sees them. Keep those recorded separately and use the current on-device labels. Save the intended configuration, then check manual Square/X, the normal shortcut, and Auto Green as three distinct actions.
